I have successfully upgraded my 3GS ios 4.01 to ios 4.1, whilst preserving the BB 5.13.04, from here:

Everything went smoothly, if you correctly follow the instructions.

This process does involve a complete Restore so ensure you do a full back-up.

However, a BIG problem I noted was the battery consumption. A full battery, with no additional usuage went from 100% to zero within 3-4 hours. I guess this could be the incompatibility of the 4.1 operating system with the old 5.13.04 Baseband.

Due to this I will now be dowgrading back to 4.01 as I have SHSH saved.
