Hello.
Please try to do the next:
1. Connect the phone in Advanced Mode and make Erase Full flash.
2. Connect the phone in EasyRepair Mode and make Repair again.
3. Fully charge phone's battery and write firmware.

I have done a lot of se phones by full erase and easy repair solution. All software problem phones was done only by medusa box and medusa flasher. Think you have problem with damage flash chip. Because jtag see it correctly, but really cant erase it and write recovery zone.

Please use fully charged battery (at least to 4.2V)! Uninstall all BB software, modem dashboard software and PC Suite software. Also please don't use USB hubs or PCI USB ports, You need to use motherboard USB ports only!

Disconnect all other devices from the computer (including phones, modems, etc.) and close all other running programs. To avoid errors in the flashing process, use a clean PC (without any installed drivers for other Qualcomm-based devices). You should not run any other programs or attach new devices to your computer during the flashing!

Also please try to write firmware on another PC.
