When we use JAF, do we have to put PKEY dongle as well? Or just MXKEY dongle? Please advise ...

I totally agree with you!

But about using with MXKEY, I prefer UFS as I found it more stable with it.

Actually a true professional can not relie on any single Tool. Thats why I have following Softwares for Nokia. I am mentioning them here on Usage Basis.
1. UFS
2. MXKEY with UFS
2. JAF
3. Universal Box
